Has been suggested before, many times, in fact.

I'm not sure what you mean by 'in game token', but as for targeting by clicking their portrait, I completely agree. I think that would be particularly useful in those cases where the character you want to target is sandwiched between two enemies such that the player has to be very careful not the click the wrong unit. (ie. when there's an enemy in front and behind the character I'm trying to target, I find I have to be a bit more careful with my mouse pointing than I'd like. If I could, I'd target the character using their portrait instead.)

As for targeting enemies by using their portrait, the only problem I can think of for that is that some enemies have multiple units sharing the same portrait. (eg. a group of four goblins.)

I can't unearth the original posts about this, but the concern with allowing you to click on the portrait is psychological. It takes your eyes off the board . . . and if new players catch onto it, it would interfere with learning to look at the board, figure out line-of-sight, and connect cards/actions to a physical space. It may sound trivial, but we're talking about the fundamental approach to the game: it's not just that people might go "huh, I clicked on this enemy before, so why can't I click on it now?" once or twice (when they're out of line-of-sight without realizing), but rather that their understanding of how the board matters at all would be weaker. People who learn in an incorrect and frustrating way may find it insurmountable to re-learn the correct way (when and IF they even realize what the problem is before quitting the game).

Now, you probably weren't talking about that. You probably just wanted an easy way for people who DO understand the game to click on a desired character hiding in a heap. Thus:
. . . there are practical problems that say this system wouldn't succeed even if it were implemented. Edit: And, again, you asked for ally targeting (not enemy), but doing a split system (to avoid problems with enemies) would be unintuitive to everyone.

I think he just wanted to be able to target allies with attacks that push. Which you can do by turning Auto Target off in the option menu.

I never knew. (And knowing is half the battle.:p) Now I shall go bash my allies off their lava!

If you're missing that little detail, it's worth noting that you can either disable auto targetting or use one-time bypasses. Control-click is a one-time thing to allow attacking an ally. And either way, you can use "beneficial" cards on the enemy, too: like casting a Minor Heal on a Goblin, triggering Jarring Block.

And I doubt the original poster was talking about this. We've had multiple threads discussing how hard it can be to click on targets when buried in a heap on the map. This situation does need improvement, and often people will ask to click on the portrait directly (in addition to the current state, where you can click the "in game token"). The problems are as outlined above.
